The pan on my sunroof finally rotted all the way through, Im currently in search for a new one. My question is will later generation sunroofs fit the same as the 90-94 cars?

No, they do not.

I do know that you can use a wagon sunroof assembly in a sedan. 2 out of 6 or 8 ( i forget how many there are) of the bolt holes don't line up but it will work. I used to have a wagon one in my sedan.

I found a pristine one at a junkyard in Lynwood WA from a wagon, CJ you are right the back two holes don't line up right. Im sure it isn't a huge problem and I managed to kinda make them work but it was kind of stupid of Subaru to make the mount holes different on them.
