I had the exact same problem with my swap, only two were firing. It ended up being two things, the crank sensor and a faulty wire in the harness. Also check to make sure all grounds are in place. Check the coolant sensor, mine did the same when I started the motor, ran great, when warm ran like poo, changed the sensor and voila
