Yeah, the NA ECU won't care. Like Steve says, you can unplug them, but do something to protect the connectors so they don't get ruined.
And, yes, the dropping resistor is only for automatics, so you can remove that too.

You'll be able to tell when you pull the pulley off. There's a woodruff key that locates the pulley. If it's chewed up, then it won't be able to hold the new pulley in place.

In my experience, cheap rotors are fine and cheap ceramic pads are at least as good as stock semimetallic pads.

Definitely don't downgrade -- the stock turbo brakes are barely good enough as it is. You can get a cheap set of turbo rotors and pads brand new online for less than $100 shipped. I believe Subaru specifies any ethylene glycol coolant that doesn't contain any silicates or phosphates. Yes, like Josh says, use the 93 NA ECU, use a black-plastic-bodied JECS MAF sensor, and use your car's stock wiring. Delvac looks like pretty good stuff. Redline 75W90NS is another option. It supposedly is formulated specifically to meet GL-5 requirements but also work well with synchronizers. You can probably get away with switching just the (+) wires for the cam and crank sensors. I believe the (-) and shield pins go to the same place inside the ECU's case anyway. The wiring diagrams in the factory service manual are quite good; you might try to get your hands on that. What you want is section 6 of the 92 Legacy manual. Section 6 is the electrical section and very little changed from 92 to 93. The part number is MSA5T9209A.

Locksmiths can't read the key code, but they can read the bitting code. The key code is a number that Subaru has recorded and can look up by VIN is a number (like, say, 3287) that a locksmith can look up in a giant book or something to get the bitting code. Clip the throwout bearing into the pressure plate. Don't install the spindle until the engine and transmission are mated together. Leave the fork in there; it'll be loose. On first-generation Legacies, I don't believe the ABS system knows or cares that the transmission is swapped. I don't know what the deal is with your 96 model though.

Well, bubbling out of the overflow tank is either a sign of overheating (if the bubbles are boiling coolant) or a leaking head gasket (if the bubbles are combustion gases).
