code 51 & 52 92 touring wagon 5mt swap

as of the last two weeks or so after running the car for awhile, usually hard, it starts missing really bad still allowing me to rev up but with no power behind it, but wouldn't display a CEL
i would shut off the car then restart it and it would be fine for a few minutes before starting to miss again shorter and shorter periods before it started to miss each time i restarted it
so today i decided to connect the two black wires and two green plugs under the dash to see if i could force the code to appear
when i first started there was nothing then after a short period of time it started missing bad again and instantly i got codes 51 and 52

51
Neutral switch Abnormal signal entered from neutral switch
51
Inhibitor switch Abnormal signal entered from inhibitor switch
52
Parking switch Abnormal signal entered from parking switch

now I've had the 5mt swap done for a year and a half and haven't had any issues but just recently i put a magan 3" downpipe on the car and i'm wondering if the extra heat from the downpipe has affected these sensors on the tranny causing the miss? i don't really see why these two codes would cause this issue tho
any help or incite you guys got would be appreciated

Try checking for codes with only the black connectors.

With the black & green connectors, it resets the ECU.

with just the black it shows all stored codes where the green and black show current codes or so I've been told . ill disconnect the green and try again

ran just the black plug and just the old stored cel's flashed all have since been dealt with thus have no cel while driving
im kinda stumped on this one sorta feels like fuel cut but at very low boost levels

What exactly do you mean "just the old stored cel's flashed"? What codes flashed? Have you tried resetting the ECU to clear the stored codes?

i had codes for knock sensor, maf, speed sensor, purge solinoid but have since fixed all those issues yet when i connect the black wire it still flashes those codes as stored
how exactly do you reset the ecu as i have heard many ways

You can pull fuse 14 (EGI/TCU) for 30 minutes. You can also connect both the green & black connectors together at the same time. The instructions are on my site to use the connectors.

Check your AT plug where you modded it to work for MT. That would hang on the side by the DP.
