When comparing the 93 & 98, they're not quite apples to apples. Besides the engine management, there's also differences in car weights, transmission, gear ratios, and the motor. The newer 2.2's have the single exhaust port vs the older dual exhaust ports. Additionally, your 98 probably has EGR as well.
Does that make the 93 motor better, possibly, but the newer motor does have some additional things like roller rockers. I've got a 2.2 in my 97 Impreza Outback Sport. It certainly isn't a race car, but does ok. I think one of the other things you may be dealing with is the transmission. Automatic transmissions on Subarus can really zap some power and if they are not in "top" performance, you can experience laginess which may seem like lack-luster engine performance.
The hole you are referring to may be caused by an overactive knock sensor. Probably the best thing to do is monitor some of the engine parameters with an OBD2 scan tool and see if you can correlate this hole to anything.
I'm very hesitent to recommend a piggy back ECU as the stock ECU will fight it over time with its learning capabilities. That's not to say it can't be done, but it may not produce the results you're looking for.
