Well if you have the time and know how, I'd suggest going with the 6-spd tranny. It is a much newer design, better synchros, and will handle abuse better.
The main drawbacks I've heard are that the gear ratios aren't that good, meaning you have to shift a lot, and that it's heavy.
Whenever my 5spd dies, I will most likely go with the 6spd and probably have the Legacy 6th gear put in so I have lower rpms while cruising on the highway. Or just get a Legacy spec b tranny with that ratio already.
