Modifying Automatic ECU to run on 5-speed car

I am still screwing around trying to determine why I keep getting ECU codes 22 knock sensor, 31 throttle position sensor and 32 O2 sensor. I know my air/fuel gauge works, because I put it in a Suzuki Swift and it cycled back and forth just as it used to in my subie. I know the O2 sensor works at the first connector near the clutch. I know the ecu is in some kind of limp dick mode because the O2 gauge hugs the middle range most of the time and is not as lively as it used to be. I have two 5speed ECUs that I have traded out periodically, but just for shits and giggles I would like to try my auto tranny 93 ECU, just for a fresh perspective. I have had a tough time getting those three pesky codes to clear. Can someone refresh my memory of how to neuter that automatic ECi so it will be happy with a 5speed?
By the way, my theory is that the 02 sensor wire is bad and that the most likely area in which it is bad is somewhere under my air/air angled old-type WRX intercooler. I once lost my R-12 freon by being stupid and laying the AC hose where the clutch actuation arm could saw it in two, so I bet I'm also of abrading a wire until it has tons or resistance or a half-assed short. Any bets or theories?
