Three questions:
Isnt the center differential in the WRX a 1.1:1, or in other words the differential and transmission are a matched set so did you swap differentials?
If you swapped differentials did you create custome axels or did you change the car to accept the WRX axles?
Are you using the WRX TCU? If not how is the center differential functioning?

I'd have to disagree as our fifth gear is pretty crappy. IMO, it should be a little shorter. Oh, and I believe the wrx trannies and ours are the same, including the gear ratios, unless you're talkin about an STi tranny.

no the wrx tranny bolts right in. the diffs are difrent but our diffs r better. if u have rear diff 3.900 gears LSD u got a good diff. hear is the stats
----------------------legacy turbo------------------------wrx turbo
1st----------------------3.545-------------------------------3.454
2nd---------------------1.947-------------------------------1.947
3rd----------------------1.366-------------------------------1.366
4th----------------------0.972-------------------------------0.972
5th----------------------0.783-------------------------------0.738
R------------------------3.416-------------------------------3.333
Diff in tranny-----------3.900------------------------------3.900
gear theeth-------------1.000------------------------------1.100
rear diff-----------------3.900 LSD-------------------------3.545
so what you see hear is slight changes 4 the better. but wrx owners they got ripped off four a rear diff cuz when we go racing our cars sticks better to the road. wrx diffs give it that front drive feel. wrx trannys gears are bigger stronger and more teeth wit that longer reach. i will give it the test one year and if it lasts then its the perfect one. boost junk fifth gear is a little short. CAUTION if you use this tranny in your car be prepared cuz it makes it a smooth rocket. sti trannys total diffrent but u no what the sti has that our cars need fule injectors. same type but crazyer bolt wright in. dont tell no one cuz i have the fastest subaru legacy turbo in north america.

You have no way to control the WRX tranny unless you swap the TCU.
There are other little issues too.

Dude, seriously.
The differential ratios dont match. You are running the wrong ratio differential right now. If its a manual swap (which you didnt state) the TCU isnt an issue so forget that part.
If not you are still damaging the center differential and dragging the rear wheels.

yeah it is a manual swap....my bad.

ITs a 5speed. what u think i drive wit auto matic MY CAR IS NOT A 350 V8 4SPEED slow american thugBOAT. CIPER look at the stats agian DOES IT SAY 3.900 in the wrx tranny & 3.900 4 my rear diff. if u didnt no that means IT WILL WORK CUZ THE NUMBERS ARE THE SAME.

Wrong!
Read about it on NASIOC. The final drive may be 3.9 but the rear differential is 3.54:1 with a 1.1:1 center differential. When the two gearings are combined you get 3.9
Running your 3.9 differential with the wrx 5 speed is not a matched set unless you swapped ring and pinion gears.
You said you blew your tranny, for one thing 5 speed turbos are very rare, for another dead automatics are NOT. Its very easy to assume you had an automatic. Although you didnt say, dont assume the WRX transmission is noticably stronger.
If you read your own dang post you will see that the differentials dont match!
Edit: Read this thread

and

And this as well

Just three quick examples I have found.
Oh and since you mention it, the best transmission swap is probably from the 1.8 liter impreza.

Why is the best tranny swap from a impreza 1.8? Wondering cause I have one for my winter beater...the car is wonderful...its keeps going and going and going.

The 200 originally was derived from a REAL rallycar, thats why the turbo Legacy has stonger (closed deck) block, better & stronger fuel pressure regulator, air to water IC, stronger connectiong rods, stronger gearbox + many other fine features that are now absent for cost reasons in WRX.
In my opinion the Legacys gearbox is stronger than the WRX. Use a suitable clutch and it will last you a lifetime. Use a wrong (too tight) clutch in any gearbox and you will break it.
And with "tight" I mean how fast the clutch engages - not how much power it can handle.
