I've read a few posts where people say they experience a lost in torque when using aftermarket intakes. Why is this the case?

Turbulance
Hot air
Less air flow
Bad filter design

Shorter intake would also affect pulse tuning, moving scavenging up the rpm range and therefore losing lower end.
