Well after an hour and a half of searching i couldnt seem to find any similar problems. It seems as though my transmission is making a loud noise. The problem is definatly worse when the car is cold. The noise is there when the clutch is out, and seems to dissapear when the clutch is depressed. I thought it was my clutch,(it was really old and slipping bad) But the noise is still there 2k after the new clutch was put in. Has anyone had this happen, and what am i looking at getting done here? I hope there is some way around a transmission rebuild, if not what is a reasonable price to pay for this?

Sounds like the throw out bearing. I always replace them with the clutch.

I have the same problem with the 92 wagon I just bought.
The fella who sold it to me said It needs a throwout bearing, but it actually seems a bit backwards to me. I think it may be the Main Bearings. I would think that if it was the throwout bearing, it would act up when the clutch is IN, not when it is out........ Does this sound wrong anyone?
I'm No Car Expert by any means...I barely have a grasp on how cars even work.
I'm going by the troubleshooting section in the front of the Haynes manual, and by the comments posted in this thread

Throwout bearing noise is when the clutch is out. The clutch fork is not applying pressure to the bearing so it makes noise. Apply even light pressure to the clutch and the noise will subside.
Kastrix- did you do your own clutch? Did you replace the throwout and pilot bearings?
The other possibility and this is common in subarus is with the slave cylinder. The point where the slave pushes against the fork becomes worn and the two parts rubbing against each other makes a squeaking sound... easily mistaken for throwout bearing noise because it goes away when you put gentle pressure on the clutch.
Try to put a little grease between the slave cylinder and the clutch fork coming out of the top of the tranny and see if the noise subsides.

Well, I was able to get under my car while it was running today.
The noise in question (for me) is definitely coming from the "skinny end" (rear) of the Transaxle. I think if it was throwout noise, it would be coming from the "fat end" (Front). Correct?
Could it be the Pilot bearing? Or am I just grasping at straws here...

Have you looked at the transmission fluid?
One of the input shaft bearings or something else internal. I would drain the fluid check the plug. It's metallic so see how much metal is floating around there.

That's what drove me to replace my transmission. Main shaft bearing. Probably cheaper and quicker to replace with a lower mileage used unit.
