For those of you interested in swapping in an '06 WRX tranny

A few things I have run across.
1) The rear end all fits together fine. The rear axles fit perfect into an SS. The WRX rear axles do NOT have circlips on them, as the clips are internal in the diff. I swapped the WRX diff studs for my SS ones, because they are shorter and made installation MUCH easier. You will also need to use the SS pinion flange, since the bolts on the WRX driveshaft are evenly spaced around the flange.
2) You can simply unscrew the speedometer base from the SS tranny and screw it into the WRX tranny.
3) You will need axle stubs to be able to use your stock front axles. My WRX tranny was from a sedan, so the front CV axles were too long to fit the SS. I took both axles apart, and there is no way to make a hybrid axle without other parts. I ordered the stubs for a 2004 STI. They have the same end that plugs into the tranny, but provides the splined nub sticking out of the tranny so you can attach your axles.
The part numbers are:
2x 905190007 Spring Pin $3.42 (For the Inner CV->axle stub)
2x 38415AA110 Shaft Axle $37.99 (for an '04 STi)
2x 805329010 Circlip $0.43 (retains the STi Stub in the diff)
1x 806730041 Oil Seal $3.60 (for the axle stub)
1x 806730042 Oil Seal $3.60 (for the axle stub)
That's about it so far. I just got the rear end in tonight, but I need to wait for the axle stubs and stuff to arrive before I can get the tranny in the car. Until then it's back to driving a POS Taurus......

4) The '06 clutch slave cylinder has a notch so the line can only fit on it one way. I had ordered the correct fitting, but my SS line was still too short, so I had to cut off part of the 'lip' around the fitting so I could rotate it so it was pointing straight back (instead of pointing vaguely towards the passenger side headlight).
All the parts listed above are definitely the correct things. I installed the seals in the tranny, then the stubs. To make sure they were fully seated, I whacked them into place with a block of wood and a hammer.
Now I just need to install my intercooler and bleed the clutch and she is mobile again.

5) I had to install a stud in the lower starter hole, since the WRX had one of the tranny bolts there. I actually used one of the studs out of the WRX rear diff (since I swapped for the shorter ones, I had the others just sitting there) and drilled out the hole on the starter.
6) On the passenger side, one of the protrusions for an absent tranny bolt (one that the WRX uses, but the SS doesn't) stuck out just enough that the exhaust housing flange was interfering, but you can just pull the turbo over a tad so it can get by.
That's really about all I can think of. There may be some other thing to look out for if you don't use everything like I did, but it shouldn't be anything major.

I pryed out the old oil seals using one of the prongs of a box-end wrench. I pulled off the old soft rubber/circle spring with plyers so I could see what I was doing.
Alright, another question. Do I put the axle stub circlips inside the stub's groove before putting them in the tranny or just kinda hammer it all in at once?

That's what I did.
The WRX starter is held on with 2 of the bolts that hold the tranny to the engine. The SS uses the upper bolt the same, but there is a stud where the lower bolt is in the WRX. There is no threaded hole on the other side, so the installation of a stud is required. Because of the size of the stud I used, I also had to drill out the lower hole on the WRX starter.

You install it on the stubs, then gently hammer the stub with the circlip into the tranny.

Just for clarification did you use WRX sedan (male stub) axles in the rear diff or wagon (GC track), or SS axles?
No problems mounting the WRX diff using short studs with SS style mount or did you swap end caps?

I used the WRX rear axles. They were the exact same length as my original stockers, except had the stub instead of the splined hole.
No problems using the shorter studs in the WRX diff with the SS style mount. IIRC, the WRX uses almost the same style mount (if not exactly identical). I could have used the longer studs, but swapped just the shorter studs over into the WRX rear cover. It makes installation/removal easier should I have to do it again.
WRX clutch/PP/flywheel. also WRX slave cylinder and SS master cylinder with a SS braided line and fittings to match.

He is correct, 06 WRX Sedan axles do fit the rear just fine with the 06 diff. Just make sure you have the short one on the drivers side or you will be swearing for a while.
Donor parts:
-06 Gearbox
-06 Rear diff w/ axles
-06 Fly/Clutch/PP (changed from a pull to push)
-06 Clutch slave cyl and hose (or a hose long enough to reach new position)
-Female ended shift lever or swap knuckles
Other parts:
-STI axle stubs and circlips (PN listed above)
-SS Champion flange
-SS Diff studs (not needed but as IronMonkey mentioned, much easier to install with)
-SS Mechanical speedo cable end (one that threads into the gearbox)
-M12x1.25 tap and ~45mm bolt for lower starter hole in bellhousing. Lower starter hole also needs to be taken to ~12.5mm
I havent tried it yet but im 98% sure the Neutral and Reverse switch connector are the same between the SS and the 06.
Ill post pics of my swap in the next day or so once its on the road.

The neutral and reverse connectors are the same between the SS and WRX. My tranny came with the harness to where it plugs into the main harness, and I just took that off and put on the SS one. The sensor plugged right up.

I did mine in a gravel driveway on a few stolen nights after work, otherwise I would have gotten pics.
BTW, I have put quite a few miles on it thus far, and only 1 minor issue. The right side seal they sent me was actually another left side seal (yes, they are directional, and someone had opened the bag and switched the seals around). I didn't care too much at the time because I wanted to get everything back together, but it started a VERY slight leak. Just enough to be visible. Next time I change the gear oil, I'll just throw the proper seal in there.

I have updated the pictures.
Just an FYI for anyone else doing this. I encountered a problem with the rear hub dust seals. When i got everything back together and torqued the rear axle nuts, the wheels were locked almost solid. Upon investigation i found the inner bearing dust covers were protruding enough to interfere with the very end of the tapper on the axle. Pics:

As for the front axle seals... make sure you swap them before you pour your $10 a qt redline in...
I was also talking about the stubs with a rally buddy. He brought up a good point of, while it may not be a problem for a while, the front diff endplates those seals seats different between the male and female stub gearboxes. The 06 box endplates do not have a stop for the seal.

This could lead to the seal moving and a nastly little leak. He suggested finding some 04 STI endplates. Just make sure you set your bearing pre-load properly.
