Confusing Issue/s

Hey guys I have a few small things that are confusing me ATM. I guess ill start off saying before I swapped my TD04, i would have this very strange problem. I would start the car up, and sometimes it would just run like crap, sound like crap, read a vac leak, and NOT let me hit boost, as soon as I hit boost, it cuts out like fuel cut, but it doesn't stop. ( this seemed to have happened on warm or cold starts, just completely random). The strange thing is, after driving around for 15 minutes or so, it would return to running like normal and let me boost fine, runs fine, etc.
The codes that came up were: BCS and IAC
So, I swapped my turbo, and while I was under there, took out the IAC and sprayed carb cleaner in it, flushing out a bunch of black stuff. So, I got the turbo installed and all is well. So I decided to go back to stock boost management instead of my hallman MBC for now. (until I get my FCD installed). So i guess my first question would be, which line off of the BCS goes to the turbo nipple, and which goes to the wastegate?
Second of all it is still doing the CEL thing and not letting me boost while running like crap. Except now it wont go away. It did it this morning on the way to work, on the way back to work, and all around town running errands. The cel stays on, the car runs like crap, and I can't hit boost at all.
And finally, after installing my TD04, the car actually seems slower. After I first did the swap, it wasn't doing this stupid CEL crap and actually let the car run fine and boost. But the car boosted fine according to the gauge, but just wasn't nearly as fast as before......
The only things I could think of would be a boost leak, but it doesnt seem to drastically drop boost or anything according to the gauge, etc. or my silicone 90 is being squished by the manifold and possibly restricting flow. What do you guys think.
Again:
For the stock BCS, which line(top, bottom) goes to which nipple on the turbo (turbo or wastegate)?
Any ideas what the hell is going on with the CEL/no boost issue?
Why would my car be noticably slower after putting a bigger turbo on?
