at/mt swap electrical problem??

hey guys,
I have a really big problem. Yesterday as i left work my car died on me. Figuring it was the battery (as i had just changed the alternator) i ran over to my dealership and picked up a new one. Dropped it in the car and headed back to the garage to get my buddy to check if the alternator was sending charge. Turns out their is a short somewhere and we couldn't seem to find it. What we started thinking was maybe it had something to do with the fact that the TCU was unplugged or the fact that i spliced the wires for the neutral switch. Anybody who pulled the switch from at/mt have any ideas????
