I was cleaning up my HID wiring when I noticed this plug.
Nothing was plugged in to it so I looked at my parts car and seen this plugged in.
Not sure what's it for so I plugged it in mine. It's attached to the right side headlight wiring.

ultimate plug. Subaru has yet to release the classfied meaning of this connector, although it has been rumored that 7 golden plugs exist that mate to this end. When they are connected your car will turn into voltron

It's the sub-fan short connector that causes the fans to operate together when the ECU tells the engine fan to turn on, and vice versa for the AC fan.
Check out connector F2 in this diagram.

yes I have a/c, so if I'm understanding by plugging that plug in it makes both my fans work at the same time all the time.

The plug makes both fans work at the same time when either the ECU turns the fans on or the HVAC system turns the fans on.
Do both fans currently turn on at the same time?

It's the plug by the right side headlight, right? There's nothing in mine, but both fans run when A/C is on.

Both my fans run with the AC on with it unplugged. I plugged it in during my swap since my fans no longer kicked on when it gets hot, thinking that was the cause. But nothing changed. Now I'm using the AC to run the fans manually when necessary. I really need to figure that out...

Hmmm. Well then Subaru must have done something funky with the wiring then. They have been known to do that...

Have you checked your fan relays and traced the wiring from the ECU to the fans? What about testing and trying to power the fans directly to see if they work?

Since the fans turn on and off with the A/C button, I assumed that it can't be an issue with powering the fans. I'll probably take a look this weekend and see whats going on. I just burned my brain so much troubleshooting stupid electrical issues during my swap, I'm in no rush to go at it again.

Ok, then the relays are probably good. Do you have a way to read the ECU parameters?

If so, I'd take a look at what the ECU thinks the engine temp is. If it is not going over 200 deg F then the ECU coolant temp sensor may be bad or something may not be right with the wiring. If you don't have a scan tool device you could try unplugging the ECU's coolant temp sensor to see if that kicks the fans on. If it does, then I'd probably suggest replacing the coolant temp sensor. If that doesn't kick the fans on, then it may be something else.
Additionally, you can put the ECU in d-check mode with the green connectors and that will cause the fans and other relays to cycle on and off. This test will tell you whether the ECU and associated wiring are functioning properly.
