That may just mean the fuel and timing maps were created for a 98sti not that the box is intended for that use. You should be able to load anyones fuel and timing maps from any car that is running an Autronic(not that they will work, or work well for your car) See if it will allow you to lock timing...

If you use a tow dolly and disconnect the drive line the only thing that will be getting any wear is the rear wheel bearings, an un loaded rear diff, and tires. Will this be towed with all 4 wheels on the ground? if so there should be no issues. If you are going to have the front end on a tow dolly you will want to disconnect the driveline. When were the plugs replaced last? have they ever been? Proper gap? Check the resistance of the spark plug wires.
