So i have this weird issue that really isn't a problem,just really bothers me as i cant make any logic of it. Are all your grounds and connections good by multimeter or by eye? You may just put in another ecu and have the same result,these issues are not typically ecu problems.The ecu is just a big calculator under the dash.

Flux-core can penetrate just as well as gas-shielded, if done properly, and is faster and cheaper. If I was going to try this my first impulse would be to get all the brake lines, master cylinder and proportioning valve from a non-ABS car.
The above procedure is likely faster, easier and cheaper.
